Not usually, no. Normally we only take them out if we've been authorized to initiate a black box reaction, and that only works in the absence of allied units when there're too many hostiles around.

[Whether or not Alphonse can see where that's going, 9S continues on]

That's not to be mistaken with a self-destruct sequence though, which is basically just allowing our systems to overheat to cause a more localized explosion.
